Upload FASTQ Files

NotchBio accepts raw FASTQ files (.fastq, .fastq.gz, .fq, .fq.gz) for both single-end and paired-end sequencing data.

  1. Open your project and navigate to the Samples tab
  2. Click Upload Files or drag and drop files into the upload area
  3. Select your FASTQ files — NotchBio automatically detects paired-end files by R1/R2 naming
  4. Upload progress is shown in real-time and persists across page navigation

For paired-end data, use standard naming like:

  • sample_R1.fastq.gz / sample_R2.fastq.gz
  • sample_1.fastq.gz / sample_2.fastq.gz

NotchBio automatically pairs files with matching prefixes.

Once files are uploaded:

  1. Samples appear in your project’s Samples tab
  2. Assign samples to experimental groups (e.g., Control, Treatment)
  3. You’re ready to run the pipeline
  • Compressed files (.gz) upload faster and are recommended
  • Upload progress persists if you navigate to other pages
  • You can retry failed uploads from the upload status panel
