Frequently asked questions

What is a project?

A project is your workspace for a single experiment or study. It holds your samples, experimental group assignments (e.g. Control vs Treatment), and all pipeline runs. Each project tracks its own pipeline versions and results independently.

What is the difference between an upload and an import?

An upload is a FASTQ file you transfer directly from your computer to NotchBio. Uploads do not count toward your monthly import quota. An import is a sample downloaded from a public repository (NCBI SRA, SRP, or GSE) using an accession ID — each FASTQ pair downloaded counts as one import against your plan limit.

What is a re-run variation?

Each step in the pipeline (QC, Quantification, Differential Expression, Pathway Analysis) can be run with different parameter settings. Each unique parameter set you try counts as one variation. For example, running fastp once with default quality settings and once with stricter thresholds counts as two variations. Re-run variations let you compare results and fine-tune your analysis without starting over.

What does data retention mean?

Data retention is how long your raw FASTQ files, trimmed reads, and intermediate pipeline outputs are stored on our compute infrastructure. After the retention period, these large files are automatically cleaned up. Your final results — plots, tables, CSVs, and summary statistics — remain available for download indefinitely.

What is included in the full pipeline?

Every plan includes the complete bulk RNA-seq analysis pipeline: Quality Control (fastp) for read trimming and filtering → Quantification (Salmon or STAR) for gene-level expression counts → Differential Expression (DESeq2) for identifying up/down-regulated genes → Pathway Analysis (GSEA) with GO enrichment and activation matrices. Interactive visualisations (volcano plots, MA plots, heatmaps, PCA, enrichment maps) and downloadable results are included at every step.

Can I upgrade or downgrade my plan?

Yes. You can upgrade at any time and immediately get access to the higher tier limits. Downgrades take effect at the start of your next billing cycle. Annual plans can be switched at renewal.

What happens if I hit my import limit?

You can still upload files from your computer (uploads are always unlimited on paid plans). If you need more imports, you can upgrade your plan. Unused imports do not roll over to the next month.

Do you offer academic or institutional pricing?

Yes — contact us for volume discounts and institutional invoicing. We support purchase-order-based billing for universities and research institutes.

What is your refund policy?

We offer a full refund within 14 days of any subscription charge or renewal. If you forgot to cancel before a renewal, reach out and we will process it. See our Refund Policy for full details.
