NotchBio lab platform overview
NotchBio is a guided bulk RNA-seq workspace. You bring raw FASTQ files from your computer, a public archive, Illumina BaseSpace, or Box; organize them into projects and experimental groups; then launch a reproducible analysis run.
The end-to-end path
Section titled “The end-to-end path”- Sign in and review your account. Set a password if you use a social sign-in, and confirm your profile details.
- Acquire FASTQ data. Upload files directly or import from NCBI/ENA/DDBJ archives, Illumina BaseSpace, or Box.
- Create a project. Select the organism once, then add datasets and collaborators.
- Create experimental groups. Put biological replicates into groups such as Control and Treatment.
- Configure and launch a run. Choose the baseline, cleanup profile, quantification method, and optional pathway analyses.
- Review Results. Use the overview, gene expression, sample quality, and pathway views to understand what changed.

| Sample | One biological or technical sample, usually represented by one single-end file or an R1/R2 pair. |
| Project | The workspace that contains samples, groups, collaborators, and runs. |
| Group | A biological condition used to define comparisons. |
| Run | One immutable analysis configuration and its processing outputs. |
| Result | A plot, table, or report produced by a completed run. |
